Y chromosome contains specific unit consist of variable numbers of nucleotides ranging from 3 to 6-bp in length known STR.

The allele patterns were detected using ABI310 genetic analyzer ; we analyzed 17 STR's (DYS456, DYS389I, DYS390, DYS389II, DYS458, DYS19, DYS385a, DYS385b, DYS393, DYS391, DYSH4 DYS439, DYS635, DYS392, DYS437, DYS438 and DYS448).

The Short Tandem Repeats (STRs) of the human Y chromosome were analyzed for 17 loci in blood samples collected from 37 unrelated males from the area of Jordan Valley (Northern, Middle and Southern).

A total of 33 different haplotypes were identified by the 17 Y-STR's loci.

The observed number of alleles varied from (8-31) per locus, from the data all 17 loci were highly polymorphic.

In the whole population the genetic diversity varies from 0.15 for DYS437 to 0.87 for DYS385b.

The haplotype diversity varies from 0.982 in Southern Jordan Valley to 1 in Northern and Middle Jordan Valley while the overall haplotype diversity was 0.994.

Whereas the Minimal Haplotype is composed of two Y-STR's (DYS389І, DYS437), which were observed in the Jordan Valley samples.

In conclusion the data of allele frequency for the whole loci, considered primary step to establish DNA data base and a good tool to identify Jordan Valley population.
