English Abstract
In Bioinformatics a sequence alignment is a way of arranging the sequences of DNA (Deoxyribonucleic Acid), RNA (Ribonucleic Acid), or protein to identify regions of similarity that maybe a consequence of functional, structural or evolutionary relationship between sequences In this thesis we present an algorithm that uses exact and inexact matching based on indexed local pair wise alignment of the DNA sequences.
The proposed algorithm is inspired from the well-known FASTA (fast-All) algorithm which is one of the main approximate string matching algorithms The experimental results have shown that the proposed algorithm performs better than FASTA algorithm in most of the cases.
